Threads I've Read Aren't Marked Read

I'm getting the little orange "new posts" message on threads I have just barely checked for new posts. Anyone else having this problem?

Further experimentation reveals that MPSIMS and IMOI mark threads as read just fine, but IMHO and this sub-forum do not. Clicking the "mark all threads as read" button works no matter what sub-forum I'm using.

This is an exact copy of an issue that gets brought up periodically. Sometimes this happens and so far no one knows why.
