In 3.0, if applied to a bow or crossbow, does the enhancement carry over to the ammo (a la flame or frost or shock)?

Probably.

It doesn't say that it transfers that power to ammunition, and therefore doesn't.

However, there is also no text in there to say that the ammunition counts for the purposes of affecting incorporeal creatures, either.

Only the ammunition counts for the purposes of penetrating damage reduction, but a magic bow is still able to hit a spectre with masterwork arrows half the time. The literal text says that the weapon does damage normally against incorporeal creatures. Since game mechanically, damage is dealt by the bow, and not by the arrows - it is actually up for debate whether Ghost Touch arrows work in 3rd edition.
