Would this work?
Can you use Polymorph Any object to (for example) Turn a +5 greatsword of speed into a Coldiron +5 Greatsword of speed?

No. For several reasons.
1: Polymorph Any Object cannot transform a magic item into anything. It can transform yourself into a magical creature which effectively has magic items that it didn't have before - but it can't actually target an object which was already magical.
2: Polymorph Any Object is forbidden from transforming things or creatures into objects of extreme value. It is not forbidden from transforming creatures or objects into creatures of extreme value, or even creatures who can produce objects of similar value.
So you can't transform an object into a Cold Iron or Admantite anything - but you can transform yourself (or an apple, or anything else for that matter) into a Chronotyrin - which in turn can simply produce Adamantite in copius amounts every day - which you can subsequently Fabricate into anything you want.
One of those "retarded but true" pieces of trivia.

It's a big time warbling parrot that grows adamantite feathers new every day and can shoot them at people. Or just put them in a pile and fabricate them into whatever you want. It's in the Fiend Folio - so that's its real 3.5 stats.
For some reason, that's permitted, but simply creating a copper piece is a no go.

You are also separately forbidden from transforming a non-magical object into a magic item. Further, you are forbidden from transforming a magic item at all.
Sounds like we are out in the cold, eh? Heck no! You can transform a sword into an Iron Golem. Same Kingdom; Same Class; Same Intelligence - it's permanent. And if you look at the proscriptions exactly - intelligent magic items are creatures. That's right, anything with a Wisdom and Charisma score is a creature, not an object - which means that it does not fall under the "no valuable objects" restriction. And while objects can't be transformed into magic items, creatures can (so long as the new magic item is not now a "valuable object).
So you can transform your golem into a Telepathic +8 Cold Iron Vorpal Speed Sword of Everdancing Holy Power with the capability of casting Heal and Summon Monster IX as desired. Or whatever, because there's no actual "no epic magic item creatures" limit in there (although you might be restricted to a non-epic intelligent magic item if your game does not include the optional Epic rules - although that can still get pretty hairy). BTW, same kingdom, same class, smaller size - that's permanent as well.

Not hardly. While Polymorph Any Objct can give you an Epic Ally with just two castings - 3.5 Shapechange can give you dozens of Epic Allies with only one casting.
