Skills first, then spells based off of the skill system

For some things, sure. Actually, if I was making a game from the ground up, I might make magic effects part of the skill system. So for example, walking on water and then walking on air is just something you can do with a good enough Balance/Acrobatics skill. Vanishing into shadows - as in, you're not even physically there any more - is something you can do with a high enough Stealth. Non-physical skills too, obviously. Linguistics to make runes, Persuasion to bind demons, Perform to blow things up, and so forth.
