Is there anything stopping someone with Polymorph (specifically, a Thrall of Juiblex) from polymorphing into an illithid, and taking levels of Illithid Savant?
I know it's not the greatest class in the world, but I'm trying to do something specific.

In 3rd edition, Polymorph doesn't actually make you an Ilithid, so yes.
In 3.5, Polymorph does make you an Ilithid, so no.
Depending upon the rules you are playing under, you will either be able or not be able to qualify for Ilithid Savant. Note that the prereq of eating powerful brains does not have to be fulfilled while a Mind Flayer.
And actually, the way the spellcasting from Ilithid Savant stacks with taking a single level of a "normal" spellcasting class - the Ilithid Savant is damn near the best class in the world.

The spellcasting from the IS doesn't stack. The example given on the WOTC site shows that.

I honestly don' know and don't care what the example on the WotC site says.
There is no way in D&D to cast as a 17th level Cleric and a 4th level Cleric.

I suppose you could do some werid backflips with two spell lists and caster levels, but it doesn't make much sense, no.
